When I picked up my P99 I must confess I was lost while looking for the Magazine release. I finally figured it out on my own in a few seconds, but I had no idea they were this way.

Are all P99s set up with a lever in the trigger guard for a Magazine release, or are some the conventional button on the frame release? If so, can one be converted to the other?

No, they cannot be converted. Generation 1 frames they are shorter, Generation 2 frames they are longer. I am guessing you have the Gen. 2. It really is a good design to make it easier to engage the release when you want to , and not release it when you don't want to. Also good for weak hand operation.

Don't try to use your thumb. At least for me, it is ackward using my thumb on a p99. Instead use your index finger of your shooting hand. Using the index finger means not having to adjust your grip, saving you time while reloading. Once you are used to it you will wonder why all guns don't use this method.
